Harbaugh has every right to be upset. Urschel is something of a real life genius. So I doubt he'd forget which he didn't. Fail on the officials part

play call obviously took time, they line and more or less have to snap the ball. No time to audible or survey the field

what I don't understand is why ref didn't consult with other ref Urshel reported to and have them pick up the flag, no foul. Did ref even check or did he just ignore Harbs?

That penalty against Urschel on passing play was bogus, I just rewind that play and Urschel clearly made that signal. In fact, he did the signal the whole way from the side line to the huddle, even pointedly did it several times in clear view of head referee. That was a very terrible call. Something is not right with the referees on that play.

Don't think they do anything on purpose - I think they just miss things.  Doesn't make it any less infuriating.
